It's an interesting theory. My guess would still be the Creator with a distant second of Mr. Door (who's trapped because he screwed up trying to return to Earth).
I think the Evernight Goddess probably just has some awareness of Klein's uniqueness and identity, likely through the oath he swore. His nature puts him in conflict with Zarathul (her enemy) and he thinks highly of her, which makes them good allies. If they were equals, they might even be friends.

But I think the biggest counter-proof of her being a transmigrator is the total lack of response on her part to Roselle's reign. The diaries have basically nothing about her and the church doesn't seem to have an opinion on Roselle, which suggests they never really interacted.
